Meaning; different people have different ideas as to what is beautiful.
It does not mean that a 'Rose' is not a rose . . or that a roses inherent rose-ness can be changed into a daffodil by " the eye of the beholder" . .
Rarely do we find the words "in the eye of the holder" without the reference to 'Beauty'. The phrase records a rather nice observation about what an individual can perceive as beautiful.
