Our website has been showing "cart" on our homepage after www.projectordiscountstore.com and on all of our product pages. Is this due to the outdated zen cart that we are using or is it because of how our seo url's were setup.
I'm not seeing the word "cart" anywhere on the home page of the site. Perhaps it's because you're logged in?

It seems that your software is installed /cart/ sub directory from your DocumentRoot, that's where your software is installed I guess. If you make a request on / you get a 302 on the sub directory /cart
I don't really see any problem with that. It's not extra clean, but it works and most people don't really care.
