In some cases, 'just cause' may apply to a thread being sidelined, but some of the innocent posters losing their posts is collateral damage. While it may seem illogical that a person would retain the reputation, it is important to note who gave them that reputation: the members, not the forum admin/moderators.
But what is a forum or community (without members)? In a sense:
The forum = Its members
(at least the human part of it).
I could post a semantic example, but assume that the post would be deleted since it would contain a link to my own forum (more precisely Bulletin Board).

When I changed the reputation system it also recalculated everyone's reputation count. I'm not 100% sure, but I'm confident that you saw a drop because the number values you had before were inflated when they shouldn't have been.
That could have been caused by a number of factors.
1) You had accidental double rep by the same member on the same post. This normally can't happen but during our server issues, things like this got through.
2) One of the admin gave you more green by modding your profile and not using the rep system.
