I recently setup a site on our server and registered the domain at godaddy. Now that the DNS adjustments have resolved, my site will appear when I type the domain name in without the "www" in front of it, my site will appear. If I type the url with "www" in front of it, it gives me an "Address Not Found" message.

Check out the A record instructions. You may simply need to create a separate record for the "www" and "non-www" urls.

Basically the DNS is missing an a record for the "www"
On most systems you will be required to enter the hostname with a period (a dot) at the end (unless you want the domain name appended to the hostname by a the DNS server) so an entry would nomally look like this:
www IN CNAME swebhosting.co.uk.

... and once you have the A record set up, you may want to set up a 301 redirect for your canonical domain name (http://ezinearticles.com/?Domain-Name-Forwarding-and-Search-Engines&id=57151) to ensure that some backwards spiders (i.e. Yahoo) get it right in the SERP's.

I bought all my domains (50+) from Netfirms and Dynadot. I don't have such problem.
I'm aware that many websites are inaccessible without www. One of such sites is the website of one of the biggest telecommunication companies and internet providers in Asia.
Try tm.net.my (File Not Found) and http://www.tm.net.my (Telekom Malaysia Berhad)

Everyone else has addressed DNS as the only possible explanation, so I thought I'd present one more that could cause your issue. If you host your site on a Windows Server you may need to open IIS, go to the properties of your website, and click the advanced button on the Website tab. This will open a window that allows you to enter the host header information. Make sure you list both mysite.com and www.mysite.com in that area to IIS sends the request to the proper site on your server. Port should be entered as 80 unless you have set your site up to use a different port. Once you've done that, IIS will route the request to the proper site. If you fail to do that, when the request comes in for an address you do not specifically list in the advanced area, IIS will route the request to the root website and the user will get a page not found message.

I had written to my domain registrar and they had replied as follows:
Hello,
There is nothing you need to do. Since you are using Name Servers, they take care of the DNS settings for you.
In addition, our IP lookup tool is returning IP addresses for your domains with and without the "www." Here is an example of what it should look like:
IP Lookup (http://www.dynadot.com/domain/ip.html?domain=bestblogsdirectory.com)
