What is the best way of finding which websites are linking to my internal pages? I have tried the usual link search on G and Y but the results are not helping much.

Does nothing come up using Google Webmaster Tools (sitemaps) - you should be able to look there at the Links section and see all the external links pointing to each page on your site.

Never used it. Perhaps I should take a look.
That said if this tool works to see ALL the external links as you state, why would anyone not use it or bother with Yahoo link check?

Neither method will show ALL the links. Google will only show the links it knows about, and Yahoo will show the ones it knows about. Neither list is guaranteed to be complete - neither search engine has the capability to index every page on the Internet, and not every page indexed is guaranteed to show up, especially if there is javascript or other technologies on the page, or if the SE doesn't like the page for some reason, or if it is blocked by .htaccess or robots.txt.
However, that said, I think GWT + Yahoo Explorer is the way to get the most comprehensive list of inbound links.

So in short there is no programme or tool available to provide acurate results.
Thanks for the replies I guess I am stuck with G and Y.

+1 on this. I've recently found more links by going back to Google, after doing a reverse on Yahoo, and just searching by a competitor's domain name. I seem to get even diferent links that way than when doing the link. For example for competitors of promotional items (http://www.usimprints.com) I would stimply search for 'gopromos.com' in Google and target those links.
