Default 301 Redirect on dynamic site

My website is database driven. But I had a rewrite script that would change mysite.com?id-54 to mysite.com/something_else.html

Search engines have the latter in their listings.

Will creating a redirect script in the htaccess affect this like it would any other page? Or will I have to do something else to make it work properly?
