Will our site be blacklisted? help!

Hello

I am new in a small company and am in charge of the SEO of the website.

We have a main domain name for our web site.
But only things like "contact us" information are hosted under this domain name.

Indeed, each type/category of products has its own domain name.

And everything is cross linked because the products menu appears on all pages of all domain names

Is it a serious problem for the SE? Is there a risk to be blacklisted? If yes, what do I have to do (to put all the content inside the main domain name?)
