Wrong url

For more than 3 yrs my site has been between #1 and #3 for it's main kw. 3 wks ago I noticed site wasn't anywhere to be found. It's still in G but now shows the url as www.domain.com/index.php rather than the home page www.domain.com. When this change occured it cut my links showing by 90%. Nothing was changed on the site to influence this change. Has anyone experienced this and how can I get the gbot to pick up the www.domain.com again?
