Default to many url's need help with 301 please

On our old site we had a different url for our message board over 1000 links from other sites are listed by google to these url's and I am looking how best to handle these now broken links
I am trying to convert these via .htaccess

the old url's
http://www.tubal-reversal.net/boards...f-#-t-###.html

need to be changed to
http://www.tubal-reversal.net/ubb/ul...opic/#/##.html

on a lesser note
we also can access the board via
http://www.tubal-reversal.net/cgi-bi...opic;f=#;t=###
http://www.tubal-reversal.net/cgi-bi...pic/#/###.html

I am concerned that these duplicate urls are causing problems with googlebot these old (/boards) message board files were fully indexed, but since the change of url only some have been reindexed.

I know this is a bit beyond normal support, but I am desperate and any advice will be appreciated!

also I just noticed problem with the 404's
in the first post I put:

http://www.tubal-reversal.net/cgi-bi...opic;f=#;t=###

this is a 404 of course but why does it not redirect to the custom 404 page

is it because .htaccess is in /www and this is /cgi?

must I also put a .htaccess file in /cgi_bin
