Default Transferring Domain Name

Quick question, I have a domain registered with GoDaddy, pointing to a site hosted on Bizland. Setup a shopping cart setup on Bizland and want to transfer domain name over to there.
OK question is, will there be any problems with the search engines etc as far as both countryjoe.bizland.com
and countryjoescollectiblestuff.com are both indexed on google etc. and have links out around the internet with both names, any potential problems?
Holiday season (sales) time coming up and don't want to hurt any searching etc. Make sense?

Just for clarification... Will the countryjoe.bizland.com subdomain have the same content as what is found under your own domain name, or will the subdomain only contain the shopping cart itself?

Actually while I'm on the subject, internal links on the site should still be ok, correct?
Just sort of reassuring myself, like I said Holiday selling time coming up and don't want screw it up. A few months ago when I was moving my shop from hand coded setup to the shopping cart I had used a "refresh" tag, not thinking and it got me blown out of the water by G. Changed to a 301 Redirect like I shoulda done in the first place and now a few months later I'm back on first 2 pages for most of my KW's. Don't want to screw it up again.
