The only thing that you can directly influence, to a very limited extent, is the order that pages are shown in a site:yourdomain.com search. This is done by manipulating your internal link structure and can also be influenced using site maps. THIS DOES NOT APPLY TO REGULAR SEARCHES.

One thing that you need to remember is that search engines do not index web sites, they index web pages. Although internal linking and other pages on your site can have influence over the ranking of other pages, mostly from a contextual standpoint, for the most part each page on the site is evaluated separately and compared against the entered search term. Most searches today do not take you to the sites home page but rather to a relevant internal page, unless you are searching for a brand name.
