It is hard to give you any indication as to why your URL rewrite is pointing to the wrong directions. The solution is in your mod-rewrite or .htaccess file.
Can you post just a chunk of the htaccess file code so we can see what's going on?

The person you have been working with needs to correct the error and not just give you the excuse that it was there before.
