Yes I have seen it happen here to. If Google knows about the domain(s) with no content from a IBL from another webpage then it could pick that one instead of the primary.
Do a search for 301 redirect on this website or Google for the info that you wish to find. This subject has been discussed many times over here and you probably can find your solutions in previous threads.
